the problem is probably not in the amp. The Hot Rod 50 uses a different circuit for the loop than the SLO but both operate at the same signal level. The effects loop is a 'line level' loop, meaning it is designed for high signal level rack processor type effects which operate at a +4dB signal level, while most guitar effects operate at -10dB guitar level signal. What happens is this: the effect receives the +4dB signal but it can only produce a maximum output signal level of -10 dB or maybe 0dB if it is a boost pedal, but still lower than the signal level as it receives, so there is a net loss in volume. When the pedal is bypassed the full signal goes through.

Some pedals can operate at line level, I have a TC Electronics Nova Delay which can handle as high as +18dB.

Ebtech makes a level shifter which converts line level to guitar and then back to line level.
